Neglected the hot tub

I dumped and it looks good, working on stabilizing chems, but the cover really stinks (moldy-Mildewy). Will this affect the water? It's a cover that came with our Clarity Spa by Master Spa. We have only had since August of this year. Was concerned about the cover before we even got a chance to fill it. It rained leaked into the hot tub. I was told that was normal. I have owed a previous tub before and I am sure there were times i wasn't diligent at times but never did the other cover smell this bad. it is partially under cover.

Cover quality varies wildly. Obviously the cover used on your tub falls on the lower side of the quality scale.

It can be washed with a bleach solution but it will likely come back smelling again. And no a good quality cover does not leak rain water.
